Fix environment variables

When a bash array is read into a variable, the syntax must be read -r -a <variable name> not read -ar
This fixes ENTRYPOINT_SKIP_SCRIPTS as well as DOCKER_APP_ENSURE_OWNERSHIP_PATHS
